Brian,

It may have been the correct call.
But it also sounds like incorrect substitution procedure by the coach.
Each substituted player should leave the field before the sub enters  
and becomes a player.

There is no information in the question on the reason for the  
indirect free kick.
The referee is the one to supply this information.

And, the refs decision is final.  Game is over and we have to learn  
to live with the decisions of others.
There are possible reasons for this to be the correct call.
